When using Zendesk integration, if I delete a ticket in Zendesk, will it also delete the ticket in Instabug?

Deleting on Zendesk is separate to deleting on Instabug.

If a ticket that was forwarded from Instabug to Zendesk is deleted from Zendesk, it won't be deleted from Instabug even if two-way sync is enabled. Two-way sync allows syncing the chat messages only.
